Random mutagenesis is unbiased, because the researcher has no control over which sequences will be mutated (although some parts of the genome may be more susceptible to mutagenesis than others). In targeted mutagenesis, the researcher has chosen which sequence is disrupted, which introduces a bias. Similarly, random mutagenesis produces a range of mutation types that may have different effects; by contrast, targeted mutagenesis is limited to the chosen type of mutation. Targeted mutations can be designed to reduce gene expression, but targeted mutagenesis methods can also disrupt gene expression completely. One advantage of targeted mutagenesis is that follow-up experiments are usually less work. For example, mutations are often tagged so the gene carrying the mutation can be identified instantly.
